Little detail you're missing, Kyoko did it because she was insane *after* the
test, Naoko did it because she had killed Rei I and found out she had been used
and then become useless. As far as we know naoko never hopped into any Eva.

Well, yeah, but that has other possible explanations. For example, Unit-00 may
not have a soul at all. As the pilot, Rei may be a special case, considering her
nature. The reason of the behavior of the unit may lay in Rei's personal pattern
as it is implantedin the unit. This pattern reproduces the impression of the
thinking activity of the pilot and allows for a baseline to synch with by
pattern matching. One could think that this pattern includes Rei's subcoscious
self-loathing, perhaps hidden grief at Gendo for giving her her existance, and
her hope to ceae to exist. Therefore her own accident and the unit's attempt at
attacking Gendou, as well as Shinji's mind contamination during the cross-synch
test and the attack to her in that occasion may be explained.
