[EVA] How do peoples souls end up in Eva anyway?

I've read all of it. (Baring posts about DVD and movie updates..) I'm just 
waiting until I figure out the best way to go about responding to my claims 
and presenting imagery, dialouge and other stuff that I want to use to show 
ya'll why I think a certain way. I avoid saying I'm looking for proof because 
I'm not trying to change anyones views with this evidence.. merely show that 
my interpretation is pretty damn well valid within the frame work of the 
series. And no I have not read the Red Book or any of those other Eva 
descriptions, summaries or what not. I've watched the works and that is what 
I consider Evangelion. Like Avery said.. I really don't know if I'd want a 
commentary track on a DVD because it might very well ruin the flexibility in 
my mind which exsists in Eva. I'm still working on a response and as well I 
am trying to collect a summary of my personal interprtation of the ending. I 
had a really really long one on the IGN anime board a while ago that was 
pretty good but I didn't save as a word so I've got to go back and try and 
remember the points i had made earlier that got such a good response. Don't 
worry its coming... promise =)

As for Rei making those remarks to Akagi.. I don't remember if I'm thinking 
of the right moment in the series but I believe that Rei, while annoying 
Akagi, got that little Gendou smirk on her face. A very subtle smile. It 
might have just been the way it was drawn to or it might not have been that 
way at all. Anyway my problem with the thought that Yui's bitchy side came 
out there is I thought Rei was just an albino clone of Yui's physical self 
and that the presence of Yui's soul (emotions) was absent and had been 
replaced with Lilith's soul. also what is this gunk about Rei's DNA being 
spliced with some Angel DNA? Does anyone have anything about this that sounds 
resonable? If that is the case I think a lot of things might be cleared up 
(Such as ability to Sync without the soul present..).

One final question. The S2 engine. It blows up when they try to install the 
organ into Unit 03. Now the question is, A) was that S2 man made or was it 
the remains of the squid looking angel. B) why did that engine explode yet 
Unit-01 was able to ingest the Angel with the whip hand's S2 without turning 
the GeoFront into a crater?
