[EVA] Rei's Origins

 Hey guys, new to the list (sorry if this topic's
 been covered, but I haven't had a chance to          
read through all 150 archives yet), but :

 I was just having trouble understanding how Rei came
 into origin.  I've heard a theory that Misato got
 her
 scar because it was due to an operation to put the
 Rei-cells in her.  At second impact, she was saved
 to
 preserve the Rei clone and doctors operated on her
 to
 remove the baby.  I'm about 85% sure that that's not
 what happened.  Not absolutely sure, but I think
 that
 concept was in Jim Lazar's "Garden of Eva".  
 
 I'm kinda muddled on the whole thing -- when exactly
 does everything take place?  It goes, Gehirn -
 Second
 Impact - Yui absorbed - NERV - Lilith - Rei cloned ?
 
 Because Rei is supposedly a clone of Lilith-Yui, so
 she must've come after they captured Lilith ...
 somehow.  
 
 My first question is:  How the heck did they get
 Adam
 and Lilith with no Evas?  Just embryonize Adam and
 pin
 Lilith to Longinus?  
 
 Next:  Even though Rei is a clone of Yui, she also
 has
 Lilith blood in her.  Basically, it's like she's a
 half-sister to Shinji.  Why do people keep on saying
 she's Shinji's mother??
 
 I have trouble understanding some of the motives
 behind what Rei did.. I mean, did she do everything
 so
 she could please Gendo?  So that she wouldn't be
 replaced?  If someone could explain to me exactly
 why
 she betrays Gendo in EoE, I'd be much obliged.
 
 All comments (yes, even flames) are VERY
 appreciated. 
 I don't care if you yell at me for being an idiot or
 politely inform me of something.  Either way, I'll
