That is correct, and also, it is not what happened.Quoting Patrick Yip's
translation of the Red Cross Book, "Her body was actually salvaged from what
was left behind of Yui's body inside EVA, and a lot of body copies
were later prepared in the Terminal Dogma so that when one Rei dies
she could be replaced by another."

Not exactly.

Gehirn (actually, IIRC they always mention Seele until 2003, and not Gehirn
specifically, which is said to exist to prevent repeating of tragedies such as
SI by Yui, something one could speculate about, actually) - Second Impact - Yui
absorbed - Rei I created - Rei I killed - Nerv founded.

We don't really know how long they had known about Lilith, but we do know that
there are works to install a base in the Geofront in 2003, so they must've
started long before.

Something you may not have realized is that both things were hanging on
respective crosses until they were found, each on their respective "egg" (the
White Moon in Antarctica for Adam and the Black Moon under Hakone for Lilith).
They didn't have to "get" them. Also, the Lance was "provided" by Adam, and was
used on him in 2000. It was then used on Lilith by Rei in Unit 00' in 2015,
episode  14th, if memory serves me.

Actually, nothing can be said about Rei's genetic makeup other than "Her body
was actually salvaged from what was left behind of Yui's body inside EVA" as in
the RCB. So we don't know about her genetic makeup. The hair and eye color topic
has been repeatedly faced, and no definite conclusion came out of it, many
theories exist (Angel DNA, Lilith DNA, loss of pigmentation because of cloning
and so on), anyway, Sadamoto made her so because he said she'd look
"unremarkable" otherwise. She's a being composed of a cloned human body,
Lilith's soul, and the self (or mind) she has developed interacting with others.
She can't therefore be considered Shinji's mother, if anything because Yui's
soul resides in Eva-01, and is what is closest to the concept of "Shinji's
mother", as an individual, that still exists.

Rei was bound to Gendo because she had been raised by him (he kept her
interactions to a minimum, thus slowing her developement as an individual and
allowing him to control her) and he had saved her (see episode 5). She knew what
she had been created for, and did not really wish her existance to be so, so it
is possible that she was responsible for the Unit 00 accidents in tests, in an
attempt to end her life. She knew she'd be replaced, but like any human being,
she also dreaded her end. This conflictual situation was resolved as interaction
with others led her to grow enough to decide to sacrifice herself for Shinji in
episode 23. Her tears are proof of a development of her self, and Rei 3 seems to
inherit such development. Free of the burden of loyalty Rei 2 had, this new Rei
can now act more on behalf of herself and this is why she decides to hand
control of the Complementation process to Shinji.
