I normally try to make sure whenever I talk about that
quote from filmbook 9 that I append "perhaps" or "suggests"
to the statement that Misato made a pass a Shinji. (Sometimes
I forget and of course there are a _lot_ of places where it
uses "appears" or "seems" as you said when we know for a fact
that it is truth not theory, so I occasionally omit mentioning
that it doesn't say it for _sure).

That fact that it is mentioned at all is telling though I
think. Coupled with the cut back of Shinji pulling away from
Misato shown in Episode 25 just as she is talking about
her "way" with men I think it is possible that she could 
have gone "all the way" with Shinji, and even contemplated
it.
