Prcisely.
I would agree that Misato viewed Shinji in a sexual way from time to
time and had some kind of a 'thing' for him (hey, she was flirting with
him from the get-go :P), but not so much that she would actually pursue
it or even directly act on it. Her feelings towards Shinji were kept
vague and safe in her mind. I think her words to Shinji at the End were
truthful - but again, they were 'safe'. She knew she was going to die,
so she could say those things to him.

Of course, that would make for some awkward moments when Shinji saw her
again in the post Third Impact world. 
Betcha she didn't think that far ahead ;P
