I'm not sure that necessarily follows.  For example,
in EoE, given that it appears that the final scene
takes place some time later, what we see is a lot of
LCL (perhaps people who didn't want to return,
including Gendou), yet there are others who have
re-taken human form (at least Shinji and Asuka).  Why
can't the same apply for the TV ending?

That may lead to the question of whether Shinji had a
choice in the TV ending.  While it's not made express,
I think it's implied in the TV ending.

I guess where you have 2 endings but presented in
different ways, it's natural for people to think they
are the same.  Anime of course has a lot of alternate
universes (eg Tenchi Muyo, El Hazard, Escaflowne etc)
but I think having alternative endings only is much
rarer (unique?).
