This raises an interesting point: why did SEELE want Rei and did they realise she was
a clone of Yui?

I'm not so sure SEELE didn't know Rei's true nature. Or even if it could have been
that secret. Rei died in 2010 and yet suddenly there she is again happy and healthy?
Granted it could have been covered up but I assume transferring Rei's soul to a new
host body would require more than just Gendo and Fuyutsuki. (Why do I have that image
of where Mr Burns and Smithers run the power plant on their own? Hmmm... Simpsons/EVA
crossover <g>) Somebody else must have been around.

Furthermore, what's to say Rei wasn't part of SEELE's plan? It seems important that
there be a vessel for Lilith's soul in both SEELE's and Gendo's plan for
Instrumentality before the last Angel comes.

As for Michael's actual comment let me just ask if SEELE did know Rei's true nature
why would that mean they wouldn't be interested in interrogating her? She's then an
incredibly important person - not only does Gendo have a rapport with her that is
unequal to anyone else in the show (except possibly Fuyutsuki... and they already
kidnapped him) but if they know her true nature they may be very interested in why
she and Gendo spend such late nights together.
