Bare emotion certainly flowed between them in Misato's final moments. It
was one of the only times each expressed *exactly* what they were
feeling. Thus I do not see any real reason to take issue with "However,
time would teach them, just as it had fostered the relationship between
them." IMHO - that line from the card is merely a melodramatic/poetic
way of saying the same thing.

Eh - I think that's a bit too... pragmatic. It was 'real' to the extent
that Shinji's actions within that world had a direct influence on the
real Real World and on his existence. 
He did "wish that everyone would just die."
If your point is that Shinji has a considerably small speaking/action
role for being such an important character to 'The End of Evangelion',
then I would agree.
