SEELE may have told Kaworu that Gendo was in possession of Adam's body, but I
don't think anyone specifically said, "It's in his hand, dude."  Also, I don't
think SEELE wanted Kaworu to actually come into contact with Adam, so an
intentional omission (the half-truth = being untruthful without actually lying)
of this sort is to be expected.
Another point -- Gendo never comes within close proximity to Kaworu, who
obviously thought that the being in Terminal Dogma was Adam.
