Thought hard about this. Obviously not Misato! Or Fuyutuski.

Kaji was not frightened, his expression & tone of voice was greeting
somebody he knew.
He may however have been expecting that person, & to be shot.

So.......

1) Ritsuko?
2) Gendou?
3) Lady from the Japanese government (met twice before)?
4) Rei (obeying orders from Gendou)?
5) SEELE or government goon he knew?

Ritsuko - fresh from interrogation by Seele. Ready to destroy NERV & its
allies. Access almost everywhere. Had also warned Kaji at the wedding
meal to be careful.

Gendou - knows Kaji is working for the government.  Maybe decided Kaji
is too much a threat & is finding out too much. Access everywhere in
Nerv. But would he do the deed himself?

Lady from the government - Kaji's intelligence boss. Probably access
everywhere. May have found out he was also working for Nerv.

Rei. Could kill possibly, but this is Rei II. Does whatever Gendou wants
but unlikely to be sent an an assassin.

Goon. Always possible. Kaji could have had backup with secret orders.

So not Rei. I am convinced Kaji was shot, & only once, by a silenced
gun. Silencers would be standard issue to intelligence agents. The muted
sound was deliberate (even for EoE), a fact lost on Amanda WL.

I go for that lady contact/boss, or a faceless "goon" who was a backup.
Ritsuko could have been given a silenced gun by Seele, but I think not
her.

Gendou in the manga, possibly, not anime Gendou however. Kaji was still
useful to him.
Be interested to see what spin Sadamoto puts on the story.
