Possible, if they thought Kaji had betrayed them, they might move to
eliminate him.  Not much support for that in the series, though.

Possibly not even someone he knew, perhaps he was just supposed to meet
someone in that barn where he talked to his contact before.

I also think it's possible that he knew he was going to be killed by someone
from NERV intelligence.  I think it's within his character to be sarcastic
in the last moments before certain death and say "What took you so long?"
