I agree that he most likely didn't do it intentionally.  Remember Rei was 
cloned and is partly Yui...  And Gendo after all is doing this all to 
reunite with Yui anyways...  He does care for her a great deal...  Fake 
tears after opening the plug.. I doubt it.  Good theory though.. Anno always 
keeps people thinking..  Hate it but love it at the same time.
