Eva 00 is the prototype, that is, the first Evangelion to have been
built. It served proving that an Eva could be built, although necessity
forced to put it into use as a combat unit. Later refitted to comply
with combat standards, it was renamed as unit 00'. It is sufficiently
safe to assume that it holds no human soul, and is instead piloted by
Rei Ayanami through her unique abilities. The hypothesis about Naoko
Akagi's soul are much less supported by the show and logic.

Eva 01 is the test type, and unlike any other Eva, it is based on
materials from Lilith instead of being from Adam. Officially built to
prove that an eva could function, it was also actually built with its
role in the human completion project in mind, not to mention that it had
to fit Yui Ikari's own agenda. Her soul has been in the Eva since 2004
(IIRC).

Eva 02 is the first production model, that is, it is compliant with
combat and equipment standards from the start. Souryu Kyouko Zeppelin's
soul is inside it.

Eva 03 and Eva 04 are lookalikes differing only in color, belong to the
production series and looked not unlike standardizations of the Eva 01
layout. Functionally, there is no reason to suppose they were any
different from Eva 02. Eva 04 vanquished in a Dirac Sea manifestation in
Nerv-2 Nevada base during an S^2 Kikan experiment and Eva 03 was
contaminated by Bardiel, Angel of Rain (13th).

Eva units from 05 to 12 are classified as Mass Production Models, or
"Eva Series" for short. Equipped with functional S^2 Kikan, flying
abilities, shapeshifting Longinus Spear replicas and dummy plugs based
on Kaworu Nagisa, their looks reflect a fiendish attitude confirmed by
the events.
