Yeah, I know what you mean there. Personally I liked the dark turn,
careening into the abyss, really was surprising. But then the dark 
"everything dies" ending makes you wonder "So what was the point?"

Actually there were shots of it being ferried back by an aircraft 
carrier and I believe a shot of Rei inserting it into Adam/Lilith.

I think that the dark ending could have been very valid, even with 
the WAFFY feeling of the show before. In fact, the WAFFY makes you 
love the characters more, makes the angst more meaningful. It would 
have alienated a few fans, of course, but I think a dark ending could 
have been done validly. :)
