Rei is actually the Soul of Lilith, and Lilith being the vessel for 
humanity's souls would naturally indicate that she is connected to all 
people, and exists in the minds of others.

As Rei has the soul of Lilith, Kaworu has the soul of Adam, and because 
Rei took the Adam Embryo (Along with Gendo's arm) his body and soul 
exist there as well, alowing him to manifest.

always have an eye patched and an arm wrapped up, and, why is asuka

Asuka's synchro rate was very high at the time, causing the wounds to 
manifest, the copy Lance went through her eye (you can see blood 
dripping from her eye socket) and her arm gets split in half as well, 
hence her wounds.  This isn't to make her look like Rei, if anything 
they are opposite of Rei's.  And Rei isn't always bandaged up, though 
she does take quite a bit of abuse.

Gendo is an immoral man, though he is not a pedophile.  Who knows if he 
ever "molested" Rei, we know he slept with Ritsuko, and presumably 
Naoko.  Whether he did or not, Rei is the spitting image of Yui Ikari, 
so its not Rei, but Yui that he would be attracted to.
